I've had this happen but never found a workaround mainly because i no longer run another site on the same domain, logout from both sites, close the browser and clear your cookies and cache then login only to the second site.

I have 4 sites on one host/domain with no login problems,
but each one has it's own seperate database.

Basically
www.mysite.com/nuke1/
www.mysite.com/nuke2/
2 even have subdomains that point to a folder www.mysite.com/nuke3/
www.nuke3.mysite.com
www.nuke4.mysite.com
^^ I don't have one installed on the root though
and Tripod/Lycos has free webspace ( I think it is 50 meg with 1 database)
but people have problems uploading the files, since they don't give ftp access for use with an ftp program. You get an ftp url, so you have to be careful uploading the files (that they all make it)
http://www.tripod.lycos.com/

..hope this helps
